Despite a half century from Faf Du Plessis, who was one of only three players to reach double figures, South Africa's batsmen failed to make an impact as the hosts slumped to 128 all out.
Sri Lanka had resumed at the start of the day on 60 for three, chasing South Africa's first innings total of 222, and were all out for 154 in reply. Niroshan Dickwella chipped in with a useful 42 at number eight.
Starting their second innings with a lead of 68, South Africa were restricted by impressive Sri Lankan bowling, Suranga Lakmal the pick of the attack taking four for 39. Dhananjaya De Silva also claimed three for 36.
Sri Lanka, who claimed a one-wicket win in the opening Test, finished the second day on 60 for two with Oshada Fernando and Kusal Mendis at the crease, chasing 137 to win with eight wickets remaining.

The tourists had won the series opener by one wicket in Durban - mainly thanks to Kusal Perera's excellent 153 not out - and three wickets each for Vishwa Fernando and Kasun Rajitha gave them a foothold after losing the toss at St George's Park.
Only four South African batsmen reached double figures, with opener Markram anchoring the top order with 60 before De Kock provided a counter-attacking 86 from 87 balls. Tail-ender Kagiso Rabada added a valuable 22 and put on 59 with De Kock.
Duanne Olivier took two wickets as Sri Lanka closed on 60 for three in response.
