Resuming on 153 for three the tourists were dismissed just after midday in Johannesburg having lost seven wickets for 120 runs, displaying none of the application required for the match situation.
Duanne Olivier set the tone by removing Babar Azam and Pakistan captain Sarfraz Ahmed in successive balls with just nine added to the overnight score .
Shadab Khan made an unbeaten 47 off 66 balls with seven fours but Pakistan's shambolic approach was typified by the conclusion of the match when a mix-up saw Mohammad Abbas sent back attempting a risky single and was run out.
Olivier and Kagiso Rabada both claimed three wickets apiece, with Dale Steyn finishing with two and Vernon Philander taking the other as Pakistan were dismissed for 273.
The series victory saw South Africa move ahead of England and New Zealand to second in the ICC Test rankings, with Pakistan slipping to seventh.
Day three report
South Africa need seven wickets to complete a 3-0 series whitewash against Pakistan after Quinton De Kock's century put them in control on day three in Johannesburg.
De Kock, who had resumed on 34 not out, reached his century from 121 balls and equalled his best Test score of 129 with a massive six off Shadab Khan before holing out in the deep one ball later.
However, the wicketkeeper's 138-ball effort helped his side post a total of 303 and set Pakistan a daunting victory target of 381, with the visitors giving themselves an outside chance by reaching 153 for three at stumps.
De Kock was involved in all three wickets to fall in Pakistan's second innings, the 26-year-old taking three catches behind the stumps as Dale Steyn removed Imam-ul-Haq (35) and Shan Masood (37), before Duanne Olivier produced a vicious rising delivery which Azhar Ali could only glove behind.
Day two report
Hashim Amla helped steer South Africa away from trouble early in their second innings of the third Test against Pakistan as the Proteas ended the second day with a lead of 212.
South Africa had been well on top as Duanne Olivier took five for 51 to help bowl Pakistan out for 185 in less than 50 overs in Johannesburg - giving the hosts a first-innings lead of 77.
But their reply got off to a rocky start as they were reduced to 45 for four with stand-in captain Dean Elgar, Aiden Markram, Theunis de Bruyn and Zubayr Hamza the men out.
Amla and Temba Bavuma combined to put on 48 for the fifth wicket, steadying the ship until Bavuma edged behind to go for 23 shortly before the close.
However, that brought in Quinton De Kock and he contributed a rapid 34 to an unbroken 42-run stand with Amla to leave South Africa in a strong position as they seek to wrap up a 3-0 series sweep.
Day one report
South Africa collapsed from 229 for three to 262 all out on the opening day of the third and final Test against Pakistan in Johannesburg.
Opener Aiden Markram looked to have given the Proteas a solid foundation with an enterprising 90 after Dean Elgar, standing in as captain for the suspended Faf Du Plessis, had opted to bat first.
But the hosts lost their last seven wickets for the addition of only 33 runs before Vernon Philander had Shan Masood and Azhar Ali caught behind off successive deliveries as Pakistan closed on 17 for two in reply.
Markram gave a tough chance to short leg on two but was relatively untroubled thereafter and struck 16 fours in his 124-ball innings before being strangled down the leg side off Faheem Ashraf.
Three other batsmen went past 40 but Hashim Amla (41), Theunis de Bruyn (49) and Test debutant Zubayr Hamza (41) were all unable to convert their starts into something more tangible as Pakistan wrestled back the initiative.
Faheem finished as the pick of the Pakistan attack with three for 57 while Mohammad Amir, Mohammad Abbas and Hasan Ali took two wickets apiece for the tourists, who are looking for a consolation win having already lost the series.
