Captain Kohli plundered 129 runs from 96 balls in a quite brilliant knock, as South Africa's 204 all out was chased with 107 balls left.
It was a total that was never likely to trouble India, despite the loss of openers Shikhar Dhawan and Rohit Sharma for less than 20 each.
Khaya Zondo's 54 formed the backbone of South Africa's total, but support was lacking elsewhere.
Shardul Thakur took four for 72, with three T20 internationals now ahead of the sides.
