The England one-day and Twenty20 captain was due to line up in the limited-overs charity clash against West Indies at Lord's on Thursday.
But the ICC revealed on its Twitter feed that Morgan will now not play any part in the fundraiser.
It posted: "Eoin Morgan has been forced to pull out of the ICC World XI squad for this Thursday's #CricketRelief T20I against @WestIndies at the @HomeOfCricket due to a fractured finger."
Morgan's county side Middlesex revealed the 31-year-old had chipped a bone in the end of his finger while fielding in Sunday's Royal London One-Day Cup defeat against Somerset.
England are due to face Scotland in a one-day international in Edinburgh on June 10 before five ODI matches and one T20 clash against Australia in the space of a fortnight.
The opening ODI against Australia takes place at the Kia Oval on June 13.
