The Japanese player was 4-2 down in the first set to his Russian opponent when an injury to his left hip forced him to abandon the second-round match.
"I had been feeling it before my first match and I played through it," Nishikori said on the ATP website.
"But I just couldn't do anything today. It didn't get better. It's going to take some time to recover."
Next up for Gabashvili is a quarer-final meeting with seventh seed Marin Cilic after the Croatian swept aside American Ryan Harrison 6-3 6-4.
American John Isner, the second seed, had a tougher time of it against Israel's Dudi Sela, battling to a 3-6 6-1 7-6 (7/5) success.
