The Spanish world number four beat compatriot Nicolas Almagro in three sets in last year's final and he had to go the distance again before seeing off Swiss fourth seed Wawrinka 6-4 3-6 6-1 in one hour and 45 minutes.
The victory was Ferrer's 17th in 19 matches in 2013 and earned him his second ATP title of the year and 20th of his career.
Wawrinka, who knocked out Almagro in the semi-finals to spoil a repeat of last year's title match, was making his first appearance in a final since 2011.
