The reigning champion claimed the match's only break of serve in the first set, then breezed through a second-set tie-break to book a semi-final against fellow American Ryan Harrison.
Isner was impressed with his South African opponent, who looked at home on the Newport grass.
"He mixed up the serve and volleys more than I anticipated. I thought he was going to do it every time, so that threw me off a little bit," Isner told www.atptour.com.
"When good servers meet on a court like that, it's not necessarily going to be so pretty. It was the sort of match I expected.
"I'm sure I could have played better, and more aggressive, but all in all I'm very happy with the result."
Harrison advanced as his quarter-final opponent, Germany's Benjamin Becker, withdrew with the American winning 6-4 3-0 because of a hamstring injury.
