The first set was a topsy-turvy affair but Watson prevailed as she broke her Czech opponent three times.
The 22-year-old was not as clinical in the second as she took just one of four break points and that was enough to let the world number 93 back into the match.
But Watson is ranked 36 places above Smitikova and she held her nerve to take the third and advance to a clash against Dominika Cibulkova, who overcame a second-set wobble to defeat Francoise Abanda.
The 10th seed looked like she would blow the home favourite away as she broke Abanda four times to take the first set.
But the world number 209 fought back to take the second before Cibulkova found another gear and claimed a 6-1 3-6 6-0 victory.
Flavia Pennetta made a surprise exit as the 12th seed lost 7-6 (7/5) 6-3 to Yulia Putintseva while 13th seed Sara Errani also crashed out as she lost in straight sets to Sabine Lisicki.
The Italian was broken twice as she meekly surrendered the first and, despite improving in the second, slipped to a 6-1 7-5 defeat.
A third Italian, Roberta Vinci, also crashed out as she lost 7-5 7-5 to Barbora Zahlavova Strycova on a good day for the Czechs.
Lucie Sarafova was a 6-4 6-2 winner over Sorana Cirstea and Klara Koukalova beat Kiki Bertens 7-5 7-6 (7/5) but Tereza Smitkova lost to fellow qualifier Heather Watson 6-4 5-7 6-4.
Shelby Rogers safely progressed as she beat Ajla Tomljanovic 6-4 7-6 (7/5) but fellow American Lauren Davis lost 6-3 7-5 to Alize Cornet and Alison Riske was defeated 6-1 6-3 by Magdalena Rybarikova.
In the day's final match, Sloane Stephens claimed a 6-3 6-0 win over Aleksandra Wozniak.
