Toffees boss David Moyes saw an initial bid for the 17-year-old rejected earlier this week.
However, he managed to clinch a deal for his fellow Scot shortly before the close of the summer transfer window on Friday.
Kennedy, who can also play as a striker, has started all three of Kilmarnock's league games this season.
He made 14 appearances for the East Ayrshire club since making his debut as a 16-year-old last November.
