Peyton Manning threw touchdown passes to Demaryius Thomas and Wes Welker with Knowshon Moreno making a three-yard run from Matt Prater's kick in the fourth quarter to suppress a Chargers comeback. Prater also scored a 45-yard field goal.
San Diego had threatened to cause an upset as Keenan Allen scored two touchdowns but, even though Nick Novak kicked a late field goal, they would come up short at the Sports Authority Field.
The Niners beat the Carolina Panthers 23-10 in the day's earlier play-off game.
Colin Kaepernick threw one touchdown pass and ran in another for the 49ers.
Kaepernick completed 15 of his 28 passes for 196 yards, while Anquan Boldin had eight catches for 136 yards and Frank Gore rushed for 84 yards on 17 carries.
The 49ers defence came up big too, with two interceptions and four sacks of Panthers quarterback Cam Newton.
On Saturday, Seattle beat the New Orleans Saints 23-15.
Marshawn Lynch ran for 140 yards while Steven Hauschka kicked three field goals, with Seattle's defence frustrating Saints quarterback Drew Brees.
The Patriots advanced to their third consecutive AFC Championship game as LeGarrette Blount made four touchdown runs in a 43-22 victory over the Indianapolis Colts.
Blount finished with 166 yards on 24 carries while Colts quarterback Andrew Luck was thwarted in his bid to orchestrate a second straight comeback win.
