The Latics were the biggest-priced outsiders of the quarter-finalists and started the campaign at 150/1 to retain the trophy after also upsetting City in last season's final.
They are now third favourites with Sky Bet ahead of a semi-final date with the Gunners, with Hull second in line at 4/1 while Sheffield United are now 14/1, having been backed at as long as 500/1 to win the competition.
Sky Bet's Head of Football Trading Paul Wiggins said: "City were the best backed side in our outright book and in the majority of accumulators today so we were pretty relieved to see Wigan hold on, especially with plenty backing the comeback victory in-play as well.
"While Wigan fans and backers were obviously celebrating, so will those who took the hefty outright odds on Hull and Sheffield United, with all semi-finalists other than Arsenal triple-figure odds at the start of the competition."
