The 29-year-old rejected a two-year deal at the end of last season and was considering a move to Australia.
But he has now decided to extend his stay at McDiarmid Park into a fifth year.
Millar told the club's official website: "I didn't want to leave but I did want to assess my options.
"The gaffer has been in touch with me regularly over the close season and has made it perfectly clear that I am very much part of his plans and being with a club that wants you means a lot to a footballer.
"I'm looking forward to it now and hope I can contribute to the team's continued success. We have Europe to look forward to - it's a tough draw but one we should all look forward to."
Saints were drawn against Turkish opposition in the Europa League but will not find out who they play until July 9 or 10.
Eskisehirspor were the name in the draw but their participation depends on Besiktas losing their appeal against expulsion at the Court of Arbitration for Sport, with confirmation not due until 10 days before the first leg.
If Besiktas overturn their punishment for financial misdemeanours, Saints will play Bursaspor.
