O'Brien joined the Tykes from Motherwell two years ago and, despite persistent groin problems last campaign, Hill is delighted to retain his services.
"Jim O'Brien has agreed to sign an extension to his deal. But for injury last season he would have been outstanding," Hill told the club's official website.
"I'm really excited about the prospect of working with Jim for at least another two seasons."
However, Hill still faces a battle to keep Jacob Butterfield at Barnsley, with a number of clubs keeping tabs on the midfield talent.
He added: "We feel it would be advantageous to Jacob to work with myself at Barnsley for at least another season and showcase his unbelievable ability."
