Clarke, along with Matthew Wade and David Warner, is back in contention for Friday's game at the Gabba and the encounter at the SCG two days later.
Moises Henriques, who has won two one-day international caps also comes in, while Aaron Finch, Usman Khawaja, Ben Cutting and Kane Richardson - who all made their debuts in the series - have been omitted, as has all rounder Steve Smith and wicketkeeper Brad Haddin.
National Selector John Inverarity said: "Changes to the squad that played the first two matches of the Series are the return of Michael Clarke, David Warner and Matthew Wade, after having a break.
"Moises Henriques also comes into the squad as a genuine all-rounder whose bowling will be suited to conditions often found at the Gabba.
"Moises is a young man who has shown promise for some years with both the bat and the ball. This will be an opportunity for him to impress as we look for a good seam bowling all-rounder."
Head coach Micky Arthur will return home to spend time with his family and will miss the third ODI with Steve Rixon stepping in.
Australia's 12-man squad: Michael Clarke (Capt), George Bailey, Xavier Doherty, Moises Henriques, Phillip Hughes, David Hussey, Mitchell Johnson, Glenn Maxwell, Clint McKay, Mitchell Starc, Matthew Wade, David Warner.
