Bairstow is expected to return to the squad for the T20 and ODI tour of New Zealand which begins in late January.
Yorkshire team-mate Joe Root will replace Bairstow in the squad.
Root, 21, made his Test and T20 debuts against India this month but is yet to play an ODI for England. The squad departs for India on January 2.
The news continues a disappointing winter for Bairstow, who made nine in his only Test innings against India, was left out of the first Twenty20 match and then flew back to England to be with his family.
His absence changes the make-up of the England squad somewhat due to his status as back-up wicketkeeper.
Somerset's Jos Buttler, who took the gloves in the second Twenty20 in Mumbai, will now be the secondary stumper to county team-mate Craig Kieswetter.
Root, meanwhile, has been handed an early present ahead of his 22nd birthday on Sunday.
He has yet to play a 50-over match for his country but impressed on his Test bow in Nagpur earlier this month, scoring 73 and and 20 not out to help close out a series win.
Bairstow is the third player to be withdrawn from the original touring party, joining rested duo James Anderson and Jonathan Trott.
