Sri Lanka lost both openers with only four runs on the board but despite recovering to 164 for five at stumps on the penultimate day were always going to struggle to gain a positive result as they chased 479.
Ishan Jayaratne added just a single run on the morning of the first session, before being run out after clever work from Liam Plunkett, with Dhammika Prasad reaching 10 and then holing out to James Taylor off the bowling of Tymal Mills.
Roshen Silva then came to the crease and was able to provide ample support to Warnapura as the 25-year-old reached his century to give the hosts a glimmer of hope.
Any such hope was extinguished when Warnapura was caught behind off the bowling of Plunkett for 108, with the Sri Lanka tailenders unable to provide the heroics required to land an unexpected result.
Tharindu Kaushal was trapped lbw by Moeen Ali for a duck and Vishwa Fernando could only add one before being bowled by Plunkett, leaving Roshen on 63 not out and the total on 311, putting the Lions 1-0 ahead with two matches remaining.
